unfortunately there is a SketchUp Bug that does not remember these settings in the .skm material format the way it supposedly should. We, too, wish it were the way you propose... please contact SU and request them to fix this bug! Perhaps if they hear from enough people they will finally fix it.

the default SketchUp glass materials are not automagically converted in Twilight.
